If i am having my rent taken out of my pay after taxes and they take too much out, can they refund the amount and tax again?

Why is your rent being deducted from your paycheck? Do you work for the landlord or the building owners or something?

Yes i work in the multi-family industry.

Your rent deduction is an after-tax deduction therefore even if you are over-deducted for rent, taxes would have already been calculated and paid on that amount. Any repayment made should not be taxed again.

The payroll person needs to make sure that they're not reporting the same income twice when this happens. So if your annual taxable salary is $30,000 and they over deduct your rent by $100 for one pay period and refund it the next, your annual income is still $30,000 and should not be reported as $30,100 on your W-2. If taxes are overwithheld, they'll be refunded when you file your tax returns as long as they don't double-report the same income.
