What is the name of your state?IL

The employees in our division have to fill out a weekly timesheet instead of using a timeclock. My boss compares our timesheets to a vehicle tracker report he views online and deducts accordingly. The trackers do not have displays the employees can view and have been proven to make mistakes and often delays in the times. Without giving the employees a copy of the tracker report, and with the tracker known to make mistakes and delays, can my boss do this?

It seems kind of coincidental that it is never in our favor!

Your boss can change timesheets/timecards to correctly reflect hours worked but that is all. Non-exempt (hourly paid) employees MUST be paid for all time worked.

In the absence of information to the contrary, let's assume your boss isn't intentionally trying to screw anyone out of wages and isn't purposefully violating the law. Is there someone else in management you can speak to about the situation and thereby give the company a chance to correct things internally? If you have a human resources department, they're usually a good place to go. If I have a supervisor who is messing up, I always appreciate it when an employee informs HR/management and gives the company an opportunity to make it right.

Failing that, then your recourse is to file a complaint with your State's Department of Labor/wage and hour division.
