Our 14 year old son recently was a witness to a physical threat of one student to another student. He gave a statement to the school administration. The boy was arrested and sent to juvenile hall. A hearing has been called and our son received a subpoena to the juvenile court. We do not think this boy should be prosecuted for words said and do not want any part of the proceeding. Do we have any rights as parents to keep our son from appearing? If he does not attend the hearing what happens? Is he legally obligated to appear since he is a minor?

You never ignore a court order, legal papers, Subpeona etc. If he has been issued a Subpeona, then he needs to go.

I am surprised that as a parent, you think it is ok for one child to threaten another and get away with it. I hope you would at least think differently if someone threatened your own child. 'Simple' threats like this have resulted in the deaths of many children over the last 5 years.
