If it were me, I would be the one to contact CPS. I would stress that I wanted them back if they remove them from her. If they do determine that the children in fact need to be removed. After you have the boys with you, your son and you all can speak to your worker/workers and see if your son could then get custody. The children would be safe with you and not in some fosterhome (not that fosterhomes are bad, it just takes longer to get them back is all). While he does what he needs to for CPS and the courts say, he could possibly be granted custody. The more you are willing to do, the better CPS is with working with you. And in the meantime, unless CPS says otherwise your son and his new lady can see the boys whenever they wish.
CPS knows that people are not perfect, they know we make mistakes and also that we can change. CPS will do whatever they can to keep the children with relatives, as long as the relatives are willing to do what is required of them.
